I thought that was the unmistakable sound of a turmo, what happened? are you using a train version if so how are you controlling the N1 fuel flow.
The helicopter version has a complex throttle arrangement using oil pressure to stabilize the throttle control.
How are you controlling N2? I would also consider some containment on the turmo in this application as when they let go it will take the rear of the boat and anything around it with it.

We are using some Turmo IIIR2 and Turmo XII C slated for High speed trains, the engines are fitted with a Mechanical FCU on the IIIR2 and an air operated one for the XIIC, on the N1 and also a Torque / Speed limmiter on N2. Pretty nice fuel system actually. I failled to properly charge my batteries and did too many starts in a row and voila. Got it figured out now but ruined 2 engines in the process. I have found numerous sources for the Turmo IIIE6 like your using. If I cannot find parts for my engines I will be parting them out. Apart from the Nozzles and Blades these two engines I have are in #1 condition. I bought them in overhauled condition with no hrs on them.

Sound like an ideal setup with over 1600hp shame you lost two engine in the learning process but that's the way it goes when building these things.
Hows the engines performing in the boat? I no these motors make a lot more torque the T58 and are a little nosier due to non variable intake vanes.
Any chance you can post some engine bay shots
